What is the statute of limitations on a labor dispute in California? Is there a special agency a non-profit organization can file a grievance, or request a hearing? If a non-profit who ran an On-the-job-training program,was unfairly described as an employer, and now has been sued by the trainees for non-payment of wages,when the agency that sent the trainees were the ones that are supposed to pay these people, What can the non-profit do to vacate the judgments against them, and make sure the trainees get the pay for their time in the OJT program?

Depends on the nature of the dispute.

Is there a special agency a non-profit organization can file a grievance, or request a hearing?

There are a number of agencies (how "special" they are is, I suppose, a matter of opinion) that might handle "labor disputes." Again, it depends on what's happening.

If a non-profit who ran an On-the-job-training program,was unfairly described as an employer, and now has been sued by the trainees for non-payment of wages,when the agency that sent the trainees were the ones that are supposed to pay these people, What can the non-profit do to vacate the judgments against them, and make sure the trainees get the pay for their time in the OJT program?

There's a lot going on with this "sentence," but your post is largely devoid of facts. Obviously, if this "non-profit" has been sued, then it needs to hire a lawyer to defend itself. If judgments have already been entered, the chances of getting them vacated are relatively slim. But, again, it depends on the relevant facts and circumstances.
